Set the Joystick to control MF mode focusing (Main Menu - Customization -Customize Control - Joystick - MF Mode -then pick AFs/AFs + AE-L, AFc, or AFc + AE-L). I just tried it on my SL3, and that is not possible. It does not make sense to be able to change AF/MF on the camera when there is a switch on the lens.
