I recently purchased a used Leica Q 116. I’ve noticed that when I change some settings in the menu they don’t save I.e. I turn off shutter sound, histogram and clipping but the shutter still clicks and the histogram and clipping shows up as soon as I snap a photo. Am I doing something wrong or is it a camera issue?

The mechanical shutter will always click when you use it. Obviously you cannot turn the sound off.
When you turn off the viewfinder information it will do so for taking the images. Reviewing the image is a different matter. I would recommend reading the user manual.
