The “MF Setup” is for using manual focus on TL and SL lenses, not for adapted M or R lenses.  There is nothing wrong with the function being grayed out.  

Same is true for the auto magnification.  Because of electronic contacts in the SL and TL lenses the camera can tell when you turn the focus ring, so it can automatically magnify if you want.  With an M or R lens there are no electronic connections to the lens, so the camera has no idea when you are adjusting focus.  As a result, you have to engage the focus magnification manually.  

The humming sound you are hearing is the IBIS system.  

Doesn’t sound like anything is wrong,

Low humming noise it’s probably your IBIS - it’s annoying, and although I have dedicated one button for on/off, I leave it on as many times I forgot to turn it on when needed (low shutter speeds in A mode), resulting in blurred images.
