I think keithu means the picture in the left column of p. 32 of that Zeiss article - showing the "fingerprint" (literally) of pressed aspheric lens production (as concentric circles within the blur circles) as well as a couple of spots similar to the original

The dark spots are similar in that picture but the lens used for the photo in the OP is not an aspheric one so whilst the 'spots' shown are similar there is no explanation given as to what they are and the aspheric fingerprint, whilst interesting isn't relevant to the OP's dark spots. My guess is that minute specs of internal dust show up in the out of focus circles when they are near the aperture diaphragm as the out of focus circles are as mjh explains "images of the aperture... inside the lens"

You are right and this makes it look more likely that the dark specs are being imaged from within, or on, the lens as the positioning of them remains static whilst the out of focus highlights are formed from subjects at varying (long) distances from the camera. It might just be worth a very close look at your lens with a led torch to see if you can actually see any dust and whether it is in the relative positions as seen in the photos (might just be too small though!).

I had a problem with the images not exactly the same as yours, but the surface of the sensor was absolutely clean on my m9. I sent it to the leica shop in London and their technician confirmed it was not dust, in fact it was very clean, but has sent it to the factory in Germany for repair or replacement. Leica is very good with this, and if its a manufacturing issue, they set it right, usually without charge, so please send it to your authorised Leica service centre only.
