Why are the engine cowlings so dented and "beat up"?

Well, Dave, it's because (if I remember right so long ago) the Belgian Air Force did not receive in time the replacement for a cowling damaged and "repaired" in Kamina air base, Congo. But it did not affect C-54's flying capabilities, indeed. I believe such cases would not be allowed today...at least in "developed" countries.
